 I think Mr. Fantastic would win because he's a lot smarter, and would most likely have a better strategy on how to beat her.

Reed is much more versatile with his powers. Elastigirl is also more vulnerable to physical damage than Reed is. That is why she needs a bullet proof suit that can also tank missiles. 

But Elastigirl is just so... so...flexible....

Disney looks at what made them more money and orders marvel to force Mr. Fantastic to job, resulting in Elastigirl winning with ease.

They are not so different in personality, though. 

I'm going with Elasti-girl. Cause I can use a flexible woman a whole lot more than some flexible geek!

Mr. Fantastic has shown he's the much better stretcher, and durable.

Elastigirl gets hurt by blunt trauma, but Reed has shown he's able to handle bullets and arrows and also survived a 150 ton mountain dropped on him. He's also beaten up Namor before so I think he definitely takes this.

Ends in insane elastic sex.
