Piccolo can counter this in multiple ways. Phased matter is still matter in the form of energy. Try Magneto vs Kitty Pryde or Jubilee vs Kitty Pryde. or Ryu vs M. Bison.

Magneto is a genius. Jubilee has fought alongside Kitty and knows about her strengths and weaknesses. Besides, MM has phased through Heat Vision before.

And FYI: The only reason why MM hates Fire is because of the "Fernus", it's the reason his home planet was whiped. And if he truly can find the courage, he can be invincible. (this is a hyperbole but you get the point)

Electromagnetism is still under the spectrum of energy. And it doesn't necessarily have to be Electromagnetism. Kitty Pryde will also loose to a good hand full of the other team members like Jubilee.

Well I'll sure he had phased through alot of different types of energies before, but energy comes in different frequencies. When someone phases, they don't turn into a ghost (but even ghost have a  energy signal) they shift the frequency of their matted state into something non solid. Magneto's forcefield is a multi-phasic solid form of energy. that's why hardly anything can really pass through it. It being multi-phsic means its defending its user through multiple energy signatures from different spectrum. I believe Star Trek Federation ships use multle-phasic shields as well to defend themselves from certain types of energies known in the spectrum of physics (or Star Trek physics that is).

You're right, but an astral body can still take form in multiple spaces other than being restricted to just one plane. And it's not really the body he need to attack but the mind. Also, even if Martian Manhunter phases, he will still be one body. Piccolo can generate moving images or himself and can also divid into 4 (or more) though that is said to be taxing.
