This fight might be too close to call.

Leonardo I think he has the advantage due to training completely in sword combat.

All the things you mentioned, except maybe the pain thing, Leonardo can easily replicate.

Leonardo might edge it with his durability.

I think Snake eyes wins, Leo seems to not have as good skills.

Snake Eyes hard. The man is unmatched in the GI Joe world in hand to hand, and his skills have been said to be on par with Batman's hand to hand wise by multiple writers. Conversely, the current TMNT series writer writes it with Splinter and Shredder also being on par with Batman hand to hand wise, and Shredder has beaten all four turtles simultaneously. Yes, I understand I am using writer word as part of an argument, but in cross-universe comparisons at times it must be made. Snake Eyes may not have 127 martial arts mastered, but it does not mean he is not on par with someone else. They do not have any super-humans (not really anyway) in the GI Joe universe to compare to, but Snake Eyes has been called as "destructive as 4 nuclear warheads" and has taken on Storm Shadow while Shadow has been backed up with multiple other ninjas.

Leo is too young, and still needs more training. I'd say he is stronger than Snake Eyes, but considering weapons are in play strength will not matter much as Snake's sword could easily cut Leo down.

Leonardo wins this.

Leonardo has been trained for literally his entire life to fight by Master Splinter (who even in his old age is a very capable fighter)

leonardo is stronger almost as fast and can use his shell as a shield or weapon.

Snake-Eyes. He's tougher, faster, has better reflexes, is more skilled, has a wider area of expertise and better training, better weapons, and more experienced.

Snake Eyes is one of two men that are considered the deadliest humans alive within their respective universe. Leonardo is a beast but in skill rank he falls under Splinter and Shredder in his respective universe so this imo is kind of a mismatch even though Leo is by far no slouch. Not to mention there is also the factor that SE has trained just as extensively with h2h as he has with swords; whereas Leonardo has mainly trained with the use of his twin katanas which may serve to be his undoing in this fight.

Could go either way , i see we are using 2003 leo , if Leonardo is in his base behavior then snake eyes win mid diff , if leo is fully concentrated like in his fight with Shredder army in season 1 , or his fight again Rat king in season 4 then he could win
