Da Vinci in terms of IQ. He has been shown in various comics to be just as smart as in real life and the man was clearly one of the greatest minds to ever live. Was a master of various subjects of his time. Lex however does have the advantage of knowing more recent discoveries and is familur with recent tech so if its based on who would be the smartest now, Technically lex would win. Since Lex would know more about the world due to being taught more stuff based after Da Vinci's time . However on an even playing field Da vinci is the smarter.

No matter how you want to look at it, Lex is better. Plots? Lex became President of the United States despite having a record longer than a city street and every superhero in the world standing against him. Science? Leonardo's never left the drawing board. Lex turned suns red. he cured his sister's paralysis in her basement, then gave it back to her just because. Even in the scientifically insane world that is DC Earth, he is one of the undisputed masters. Social skills? Probably the most charismatic person in DCU. Can and has turned people on their heads with nothing more than a few words. Whatever Leonardo had a claim to, Lex is ten times better at it, even when adjusted for inflation (Except painting, I don't think he ever did that). He is a comic character, and real life can never compare to that.
SHIELD depicts the man to be extremely intelligent - beyond that of his real life counterpart. The man stopped Galactus, time traveled, space traveled, and all using tech of his own time.
Assuming we are talking about the Marvel version of Leo, think he would win. Lex has the benefit of living in a distant future and being able to study alien tech. Da Vinci innovated all on his own, which is why he would take the gold in this battle of smarts.
