Cthulhu murderstomps literally anything except possibly Yog-Sothoth or Nyarlathotep. It is completely impossible to comprehend or to influence. If Krakoa was somehow mindless enough to remain sane after looking upon Cthulhu, it would simply claw at Cthulhu until it either died of natural causes or Cthulhu sweeped it aside as though it were simply in his path. Even if he didn't have complete immunity, Cthulhu is still far too large- it stands taller than most mountains on Earth when it's standing up from the depths of the Ocean.

Sizeable boat or not. A being with that much supposed power shouldn't need to be taken out by a boat. I remember specifically the boat caused his body to be destroyed and he had to turn into mist or something to get away and then went back to sleep.
Does Krakoa have any feats in the first place? Other than capturing a couple X-Men and being stomped by Storm, does he really have feats that put him on the same level as Cthulhu?

Since Call of Cthulhu, the healing factor has shown to heal any damage done faster than it actually is done- so you could try and slice Cthulhu open with a sword, but it would heal so fast you wouldn't have even made a cut in the first place, and your sword would probably get stuck. It was described as "a mountain of eldritch horror [who] walked, or perhaps stumbled...".
Basically, nothing can hurt Cthulhu, and Cthulhu isn't even the strongest of the Great Old Ones, it's just one of the most malicious, whereas beings like Azathoth and Yog-Sothoth disregard most other life entirely.

He has tons of feats. He was able to wrestle Yig, basically a warrior-god among the Old Ones, to the ground. He's been nuked and didn't even notice. Nyarlathotep nearly went mad attempting to comprehend him- and Nyarlathotep can comprehend the fullness of Azathoth's form. He's entered and exited Y'qaa underneath Mount Voormithadreth.
