falsh easily stomps quicksilver , the helps superman with thor (not that he needs it ,the fight would just end quicker). wonderwomen beating Ms.Marvel quick and flawlessly. Martian can hold off surfer for awhile superman and the flash or a lanternto come to his aid. ironman would be batman, but it wont be a quick battle. wonderwoman come after to  handle "tin"man

Thor is immune to mindrape too. I think Marvel takes this.

Wonder woman Vs Ms Marvel - more skilled  
Aquaman Vs Namor - far more powerfull
Martian Manhunter Vs Silver Surfer - far more powerfull and competent

Green Lantern Vs Nova ...This depends a little on which Lantern.  Hal could take any member of the Nova Corps.  But in general Nova>GL.  Close, good fight.
Flash Vs Quicksilver ...Flash is exponentially faster than anyone here except Surfer.  This is a stomp                                                                                                                                                                         Superman Vs Thor ... Thor can hang with Supes physically, but Thor has many more abilities that rarely get showcased that make him superior here, most  telling, would be magic. 
Batman vs Ironman ... Tony has a plethora of ways to stomp Bats.  This is almost as bad as Flash and Quicksilver.
Wonder woman Vs Ms Marvel ... Current WW gets stomped, but even assuming she's at peak levels, Carol can absorb energy to boost her strength and durability, and can heal herself.  Speed is irrelevant here.  Carol's shown FTL speed many times.   I think eventually Carol will wear Diana out and win a long hard fought battle.
Aquaman Vs Namor ... Aquaman wins pretty easily.  He has magical abilities, telepathy, and most telling is his ability to make Namor go into seizures.
 Martian Manhunter Vs Silver Surfer... Surfer stomps this.  Surfer at his best could nearly solo this entire battle.  JLA have no one here who can even hope to challenge Surfer.
 
Marvel wins the 1on1 battles 5 to 2.
Team vs team, Marvel wins as well.  Surfer can almost solo.  Add in Nova, and Thor, who has the ability that has been shown to be a weakness for the entire listed JLA, and Marvel wins pretty easily.

in a team battle? JLA are used to teaming with each other but marvel have a few special attacks they can pull like iron man blasting carol with a huge energy blast after swiftly taking batman out while surfer will take MM almost instantly if he finds out about his telepathy. in my mind it will end up as Aquaman, Superman and Flash vs Thor, Iron man and Silver Surfer with supes and thor's battle dragging on the longest as surfer and IM finish their's Flash is taken out by surfer and Aquaman holds a good fight with iron man before surfer comes to his aid which leaves Silver Surfer, Iron Man AND Thor against superman, not hard to see what's gonna happen there...  
sorry if it doesn't make much sense, i'm not that good at explaining things :)

Ms Marvel  seems more powerful then current Wonder Woman
Aquaman same with Thor, Namor is too slow
