We're talking about a relatively young Indy (think Last Crusade) vs. a relatively experience Bond (think Connery). Both have their usual equipment, and they're tracking each other through a city that's been abandoned for 100 years, overgrown with jungle. Who takes it? I'm thinking that Bond is somewhat out of his element, although I could be mistaken. He may be able to use buildings and abandoned tech to his advantage...
Indiana Jones vs. James Bond
Once they find each other and get within range, I think Bond is the better marksman and H2H combatant, Jones, IMO, is the more resiliant of the two.
Hate to do this but I say Bond ftw. He can take it from range. The H2H would be more dificult but I think Bond has the training to take Indy out.

Indiana's foes generally all end up killing themselves because of their own stupidity and arrogance, if you guys think about it.
I like Indiana Jones more than Bond, but sadly dr Jones would most probably loose. If we consider JB gadgetry and fact that he is trained assassin and spy, then we know who would be the victor. If we talking about Connery version let's see fight from From russia with love - yes, JB is not martial artist extraordinaire but we see that he can be skilled, versatile, efficient and brutal and that he can defeat trained assassin in h2h combat:
Dr. Jones is more of an adventurer and a scrapper when it comes to hand to hand combat. He was in the military, but outside of the typical training a WW I soldier experienced Jones is not that capable in the ways of combat. Bond on the other hand is trained to be a walking death machine. He is trained to be the most dangerous element in all types of environment. The only possible way that Jones could defeat Bond is by outsmarting him and using the environment to his advantage. It would be difficult though. The advantage is clearly Bond's, but if Jones used his head I think he could pull it off. He might have a bloody lip and a few broken bones. Maybe a gunshot wound.

If it's ranged, Bond takes it easily. He is so much more experienced and has shown much better marksmanship, along with bullet dodging. And if it's up-close, even Roger Moore Bond would likely make mince meat out of Indy. But if it's Craig, Connery, Dalton, Brosnan or Lazenby, they would beat Indy without a doubt
