Yes. Magneto is old so he is slightly weakened, but can he still affect this ship?

The mother ship would destroy Magneto given his age. His powers are connected to his physical state; the more infirm, tired or wounded he becomes, the less effective he is. Add that to his age, and he'd be killed fairly quickly.
