I think people over-estimate the God-Emperor and Sidious far too much. They are limited to only planetary feats, so they won't be blasting fleets left and right, more over, the God-Emperor is going to have... trouble using the warp given the sheer amount of Xenos here. The Shadow in the Warp, with that many Nids, well... even he is going to have trouble. I don't want to consider the ramification in terms of the Force once... the Nids and Flood start going to work.
No outside force means no Chaos, which does help the Imperium as it ups their FTL speeds as the warp becomes stable...
The sheer numbers means team 1 is going to overwhelm team 2.
Team 2 can win, but it wouldn't be as likely. They would have to do a 'razed earth' policy, but I would find they would quickly start to run out of room given the sheer amount of people that the Imperium and Empire (The largest contributors to their teams) have at their disposal. Team 2's greatest chance at victory is a very early, very quick Blitzkrieg. They need to try and use their superior naval assets to gain as much ground and do as much damage as possible. (We are not given Nid true fleet numbers, but Bio-ships don't preform as well as Imperium Ships.)
Team 1:
Flood - MVP if 'Height of Power' means they get Star Roads. That said, they could just recreate many of the Forerunner vessels since they have the knowledge to do so. Logic Plague... Key Mind which renders any other tactician fairly pointless. (Flood and Nid + Zerg match up makes any defensive war on team 2's side rather... pointless in the long run.)
Tyranids - Second. Provide a lot of numbers and great space vessels. Until the Flood start cranking out ships and ditch their crappy Dominion vessels that is. (I understand why they were given Dominion vessels as starting with Forerunner ships would have been a bit much.)
Zerg - I am mixed on the Zerg. I mean... yes, I don't consider them to be on the same scale as Tyranids, but for me, that is a scale thing. Tyranids simply outnumber the Zerg by such a large amount. The Zerg do have room to expand, and they expand rapidly, the problem is the Tyranids are a combustion engine that needs biomass to fuel them. A match made in heaven would be for the Zerg to continually breed, the Nids eat them like americans do cattle (Zerg'Donalds... Zerger King...), and they combine into the Zerganids.
Vong - I don't see the Vong adding much to this team, honestly. They fought a highly incompetent Republic... and lost. (I was not a fan of the entire series)
Team 2:
Galactic Empire/Imperium of Man tied for MVP: I say this not to avoid fanboys, but because they both bring wonderful things to the table. They both bring large, powerful navies. While the IoM brings the stronger ships, the GE brings the faster ships. Both are needed for this fight, especially a faster strike force that can hold a location until the stronger ships arrive. Teamwork between the two of them is a must, luckily, the hax 'I can see the Future!' power that their leaders bring help this case. Ground forces will be needed, never thought I would say that, as they are going to need to hold their own planets and hurt the... perpetual motion machines that are the Flood and Nids, and they both deliver with the Imperial Army/Stormtroopers and IG/Various other branches.
Imperium of Man brings psykers, GE brings superior communications. Both bring a great industrial capability (This is needed...)
Protoss: Next in line. While they have great tech and warriors, they are rather... shattered and scattered at the moment. They do not have the manpower to hold the line like the two MVPs do. They are going to contribute to this war, but not as much as the GE or IoM.
Terran Dominion/UNSC: Both... aren't... really... needed. The Dominion can contribute more with Marines and various ground forces, but its space assets are going to get rolfstomped and, at best, be escort ships or 'meatshields' for the more important ships (UNSC will get the same treatment, don't worry), but Dominion is slightly better then the UNSC in this war due to having superior ground troopers to lend to defensive battles. (There shouldn't be any offensive ground battles, if team 2 is smart, they will just zap in and blow up planets and zap out. Protoss, GE, and IoM are all capable of this to some extent, some better at it then others.)
Brotherhood of Kane: While I love them, I don't see them doing much of anything... unless.... they can... turn UNSC and Dominion soldiers into crazed fanatics willing to throw themselves into the mouths of a carnifex with grenades strapped to their chest! If so... nice.
So, to sum this up, I would say team 1 should win unless team 2 is allowed plot shields. (I will be rooting for team 2 though.)
@_gaff_: The Nids are kind of weird. They do not control any galaxies. They have devoured 12, but they do not take it over. They eat everything then move to another galaxy, they do this because it takes up biomass to move through space, the same mass they use to create their troops.
On the amount of nids... that really depends. Some people believe that there is one massive hive fleet coming, but I personally believe it is many smaller hive fleets that invade the galaxy depending on who gets there first. They then eat each other (as shown in Ciaphas Cain novel... Greater Good? I think) combine their biomass into one massive fleet, then split up and head towards a new galaxy.
