@just_banter: Not saying who wins. Just pointing out an interesting and uncommon occurrence.
Anyway what has he done to show he could destroy vibranium? Or that he could survive punches that dropped Thor?
I guess what im asking for is feats proving (and not just statements saying) what he would do to Ultron.
Remember him making that gigantic castle on Mars and then destroying it with just a thought? Also if we're talking about the movie version, his energies were used as nukes. He can dismantle matter on atomic level and he's pretty much indestructible and even if you destroy his body, he just reforms. At the very least, he could easily bfr. Or he could just bypass the vibranium armor and just use his matter manipulation to damage Ultron's internal circuitry.
There's No version of Ultron on Manhattan's Level though... You would need a Mxyzptlk/Franklin Richards tier character to fight him.

No don't overestimate Manhattan, he is weak, he can't just be defeated by physical means.
Manhattan can't manipulate molecules on levels he has never shown, he can't for example manipulate molecules or matter of The Flash because Flash.
He is the only Super-Human in the human world, that is why he seems so strong. If he existed in DC he would be a weak version of New 52 Captain Atom.
Manhattan blew up a tank. He could defeat Galactus.

While I can say Manhattan would defeat Ultron if forced to fight right away with no prep; if we give Ultron prep and allow him a tachyon babble-device, he might have a chance to catch him off guard. But really what can even hurt Manhattan?
The source material for Manhattan is too sparse to show a true weakness, if anything Ultron's best win condition would be to prove to Manhattan that he needs to leave Earth. :P (Ultron = Ozymandias!)
Can Manhattan really stop Ultron? He's a program not just a robot. The Avengers found a way to keep him from uploading himself onto the internet during their final battle. Manhattan would need to do this. Blowing up Ultron's robot bodies is useless. On the other hand, I'm not sure what Ultron can do unless he gets use Loki's staff and mind controls him.

Walking across the surface of the sun, reforming after disintegration, duplicating himself, having the ability to turn walls into glass and changing his size all require molecular manipulation beyond anything the Flash has ever shown... Some of Manhattan's feats (creating oxygen out of nothing for instance) would require matter manipulation on an atomic level as well... He is also very clearly shown with the ability to manipulate time and space... He can teleport, see into the future and exist in multiple time periods simultaneously.
He was written to have the power of God by DC writers and they very clearly point out that he could and probably would create Life towards the end of book. No one short of a high tier reality warper is going to be a match for him.
@nwgzsjuwhm96y2: I Agree there are definitely Marvel Entities that could take Manhattan... But... If Eternity's Reality Warping is Universal-Infinite then Wouldn't that make him more powerful than TOAA? ... And if he isn't then wouldn't that by definition be a contradiction?

He can see the future but not change it, if the changes the future he will tear the fabric of reality and create a new timeline, everyone in that comic book live in different timelines, because new timelines are created when he changes the future.
Most abilities you mentioned are pretty useless, nothing Godlike.

His energy simultaneously leveled half a dozen cities around the world.
He also didn't just destroy a tank, he defeated an entire army that the US army couldn't.
@nwgzsjuwhm96y2: By definition there is Nothing greater than infinite... that's like saying someone or something is more than omnipotent... At best they can either be equal or one can be greater in which case the other is Not infinite or omnipotent... So to simplify the question for you... Is Eternity Equal to TOAA or are his powers Not Infinite? Those Are the only options because if TOAA is More Infinite or more Omnipotent then that means that Eternity's power by definition was Not Infinite to begin with.

Feats are everything.
Ultron lacks the feats to meaningfully damage Dr. Manhattan.
The opposite may also be true.
Regardless, Ultron can't win and will probably be ragdolled into infinity and beyond.

Well Doctor Manhattan said he is bound by strings. He told Silk Spectre, "We're all puppets Laurie, I'm just a puppet who can see the strings."
Ultron, on the other hand stated, "There are no strings on me."
Therefore, Ultron wins via entangling Doctor Manhattan in his own strings.
