Cypher would be able to see the code, doesn't mean he can control it to any extent though.

@JediXMan: When it comes to codes his understanding its tied to his ability to manipulate. He has in the past used that ability talk to codes taking them over.

ooh I can't think of any at the moment. um  I know things like super computer security is nothing to him. I know in a recent story a Mech typ machine was going to kill him but he stopped it and made it work for him. He can fight techno organic Ai viruses.

The memory is faded to me. Anyway I want you all to battle it out. Being the one who started it out I may add a fact or two but don't want to take sides.

Cypher would win this fight, not only would be able to code in the matrix but he would be able to rewrite everything he saw fit to. At this point Neo would be data that was free game to tamper with.

Cypher would win this fight, not only would be able to code in the matrix but he would be able to rewrite everything he saw fit to as he saw fit.  You have to remember Neo was not all powerful in the matrix, although he could manipulate elements of it.  Once Cypher had access to it, he would be able to make the matrix do whatever he wanted by completely making it his own.  He has been shown to be able to do this with pretty much any computer system.
