Captian Atom wins just because any energy you shoot at him, he will just absorb it. Also he is stronger.
Captain Comet is more than just an energy manipulator. His strength and invulnerability were lessened when he was resurrected (IIRC) so since then Atom would be stronger 9as when he draws on teh quantum field for more strength), but CC has still matched it with Kryptonians and Daximaites. I don't however see what is protecting Atom from mind rape. Comet is a powerful telepath and telekinetic. He's used the later many times to boost his strength and these powers were upgraded when his strength was reduced. There's also his Teleportation.
Do Captain Atom have the same powers as Dr.Manhattan.
The current version of Atom does, but to an elevated degree.

I'm assuming this Post-Crisis Captain Atom?
If so, Atom has some level of telepathic resistance. He was shown to be immune to mind control. However, telepathic illusions have tricked him before. Max Lord had him thinking that his commanding officer was... Max Lord. LOL. Seems like certain forms of telepathy work, while others don't. There's also the time he was unaffected by Starro and the time he absorbed a telepathic bolt from Maxima. How powerful is Comet's telepathy? Also, is his teleportation ever incorporated into battle (a la Nightcrawler)?
Now that I think about it it Static, I can't recall him ever using it offensively. I've seen him defend against powerful TPers but never attack Telepathically. Se even if his power levle allows it ti's out of character. Most of the feats from his mental powers have been more TK related where his TK shields have allowed him to take it to the likes of Lobo or defend against Lady Quark's blasts. He's also never used the teleportation offensively either.
First of all, Captain Comet's strength, at peak, was depicted as approximately 1/10 of a Kryptonian, (which Captain Atom could easily match & exceed)...after Jim Starlin's update, he gained teleportation, but his physical stats went waaay down....barely class 20. Against Atom, his only real offense are his telepathic abilities. Combined with the teleportation, he could conceivably use hit &run, but that's it. As Static rightfully pointed out, he is resistant (though not fully immune), having faced Maxima in combat before.
