Both are interesting in their own way, why compare them?

Actually Emma does fear Phoenix ;P, I remember she was begging Jean to stop hurting her, because Jean made her visit her past memories :)

As far as I'm concerned Emma already won this fight, she's snagged Scott and has been the most popular x-woman for the past decade with no signs of stopping. Lets face it, Jean's time is over, and I do like Jean, but she won't ever be what she used to be. I think the comparison stems from Jean fans missing her, developing a resentment towards Emma, who has probably been her biggest rival over a period of time. Hey if the phoenix even tried using Emma to get to Scott than you know something has changed.
 
I kinda even wish Jean would stay dead, there isnt really anything for her anymore. Bringing her into the x-men again would just be pointless, which is probably why she's in limbo right now. If she did come back I wish it would be in more of a cosmic role, or completely phoenixless. 
 
For me the whole Emma/Jean thing is much like the Angie/Jen thing, where Angie is the clear winner no matter how much sympathy Jen gets.

Emma may get the attention now and even for the next five years but Jean is Jean.
 
Jean will always be the top X-Woman even before the others. She has earned her placed already and she is never boring. It was just right that she won't enter to the picture because her powers will be too much for her team to handle or even for the storylines they are doing right now.
 
Also Emma Fans...be thankful of Jean who fused your heroine when she shattered in her diamond form and also pushed her husband to continue their relationship. She is that considerate even with people like Emma and you.

Jean has that advantage of being Scott's first love to get him back... But she would never do that to hurt Emma :]

I believe she has already moved on knowing that she has bigger purpose now...more than her human life but as the true host and the phoenix itself.  Knowing and truly loving Scott...she knows he would need someone to be there with him always and that woman needs to strong - Emma (you see, I compliment her, I like her too). Cyclop's character kinda needs a woman by his side always.

I guess the reason a lot of people compare the two is because of their relationship with Scott....  ... still no one compares them to Madelyne Pryor ...  It could be the similar powers....  ... yet objectively Jean is more powerful than Emma because of Phoenix ...  It could be the looks....  .... but some like blonds others like red-heads .... (I mean Peter went from a blond to a red-head) So there's no need for comparison because they are different (fictional) X-Woman... "

I am not it may seem that way but i will be honest i was a major jean fan i played every x-men game for her but then everyone went all crazyy with the phoenix most powerful phoenix this phoenix that it really started to bug me and still does everyone thinks phoenix is all mighty she can beat everyone shure she is powerful i do give her that but i can name plenty who can tear her down(not emma for shure)

I know there were two futures the clones visited, where does Ruby come in? I didnt read the arc, but know of her being Scott and Emmas kid and having a sort of fused power between them. Dont forget they also had children (4) in x-men the end, who all died unfortunately, Emmas curse continued i guess. It seems strange that its Scotts alternate offsprings that come to light. He has Cable with Maddie, Rachael with Jean, and now Ruby with Emma, kinda funny, it seems like Scott (his genes anyway) is more dominant in the future. Among others im sure. I wonder why that is.

ruby is from 80 years into the future.

Personally i think they are both awesome in their own way..
