what, in your opinion, is the top two or three issues or runs that emma appears in?

Im going to have to go with the maximum you are allowing and choose 3 as there are so many good issues and runs (i might cheat and pick 4) :) 
 
Astonishing X-men #1-present 
New X-men (Grant Morison Run) 
Uncanny X-men (messiah complex onwards) 
and finally my favorite issues with Emma in are the Torn arc in Astonishing X-men   
 
honourable mentions are 
 
Emma Frost #1-18  (manifestation of her abilities) 
Dark Phoenix Saga (her first appearence) 
Origins of Generation X 
Utopia 
X-Men Legacy: Sins of the Father

Id also say, Warsong as thats mainly about the cuckoos and how thye are technically Emma's daughters

I liked her during Generation X. She really got to be human and actually care for the kids and deal with the loss of the Hellions. After the Psi-War when all telepaths lost their powers was great for Emma.

I love her in whedons astonishing. Phil Jiminez seems to be drawing her beautifully in it at the moment.
