I'm thinking the real reason is her contract was up. The show has gotten expensive to make (each episode) so they probably figured it'd be better to kill her character off rather than try to negotiate a new contract. Also, she may have not wanted to do any more and try to focus on her movie career.

I liked her, but I think she brought it on herself. Sylar was trying to be a good guy and she was trying to get him to be a bad boy agsin... well, not as bad as he was... just someone to be a deviant with. Her plan might have worked if she didn't have powers.
