Flash villains are a big problem for a movie because many of them are ridiculous. I think the better choices could be the Cobalt Blue (with a new story) for the first movie. The members of the Rogues are pretty stupid, except for Mirror Master that could be a very original and intimidating villain for the second movie. In the third I think the obvious choice would be the Professor Zoom. I'm very sorry because I love characters like Grodd and Captain Boomerang but I don't think they could work in a live action. There are also Captain Cold, Heatwave and Weather Wizard, but their powers are too much a cliché. Maybe the Warner could make a movie on the Rogue (like Sony did with Sinister Six) and then put them in the Flash sequel.

Which villains would you see in a Flash trilogy?
Well, I think if we're going for a lighter-hearted Flash movie, I think The Rogues work well. I'd say Captain Cold is a fine first baddie for the Flash. I'd say he takes on Zoom or Professor Zoom in the second, and we round it out with a combined threat of The Rogues and Reverse Flash, but The Rogues join The Flash (becoming more like their comic counterparts in their nobility,) when it's revealed Reverse Flash wants to kill Barry (they just wanna stop Barry.)
Yeah, The Flash has some pretty out their villains but that's their charm. We should run with that, and it's not all he faces, but they're what fuel his one-liners.
"Stealing Ice? Isn't that a bit cliche, even for Captain Cold?" - One of my favorite lines from Flash.
Well I'm not if DC/WB will actually be going with a trilogy format with most of their character. I think it's possible that Superman, Batman, Justice League, and maybe Wonder Woman will get trilogies, but everyone else might get one solo movie, and a hand full of team up movies.
Not counting the Justice League films I could see Flash's movies going like this:
Flash & Green Lantern: The Brave and The Bold
Maybe Lobo has been hired by The Preserver to capture Gorilla Grodd for his collection. If you had an intergalactic zoo full exotic creatures would you want to add a talking gorilla to that? Hal Jordan or whatever Green Lantern they're using is on Lobo's trail because well he's a space criminal. The Flash will have already fought Grood before at this point who is probably going thought another one of his plans to turn everyone in Central City into apes. Lobo tracks Grodd down then starts to chase him around the city. Flash and Green Lantern join up trying to stop both villains, and just trying to minimize the damage caused by Lobo, and Grodd's game of cat and mouse. This movie will give that nice lighter tone that people have been wanting to see for a change.
The Flash
This will be his only true solo film. Like OP suggesting I think Cobalt Blue would be a great villain for the movie. I guess the whole evil twin thing is pretty cliche but I think they could do something interesting with it. Plus I think his powers are cool and would look pretty awesome in a movie going up against the Flash. Probably throw in a couple of the Rouges who might actually end up helping The Flash in the end. End the movie with a teaser pointing to Professor Zoom being the villain in the next film.
Legion of Super-Heroes
Like I said Professor Zoom will be the villain in this one but instead of him going into the past to fight the Flash we'll instead see the Flash going into the future. Maybe by accident, or maybe Zoom, or teh Legion actually planned it to happen. So this will be the movie that introduces the Legion but maybe they get another movie later too since Flash would actually be the protagonist in this one. Anyways Zoom has pretty much managed to beat the Legion, and they need the Flash's help to in. They win in the end and Flash manages to find a way to get back to his own time, or maybe he'll die and Wally will have to take over as the Flash.
Anyways that's how I see the Flash's story arc folding out through the movies. He'll of course be in the Justice League movie too, and possibly some other cameos.

I'm all for DC going pretty heavy with crossover movies. To me that seems like the right way to do a shared universe.
@muffin_sangria: You can make a crossover with well known characters like Batman and Superman. The general public don't Know the origins and the background of Flash and Green Lantern, a crossover would probably be a big flop
@moul: Green Lantern already had a movie even if it isn't in continuity anymore, and the Flash has his TV show. People will know the backgrounds well enough. Plus they'll probably both be introduced in Justice League by then anyways.
@kasino: I think Flash should choose their names as a joke. For example "Who the hell are you? snow man? ice soldier? oh oh, I get it, you are the Captain Cold! yes, I like it!" and Captain Cold " Don't call me like that!!!" and this could be a funny thing to do with every villain (Mirror Master, Heatwave, Weather Wizard, Captain Boomerang etc etc)
@selras: I don't think they'll really be covering Flashes origin in the movies. He'll probably start in Justice League already existing, and when they get to his own movie maybe there'll be a little talk about his mom dying, and the accident that gave him his powers but probably no flashbacks.
I definitely want to see Professor Zoom but not in a first movie. A villain like that needs some build-up time, maybe some teasers and cameos in the first two movies as a behind-the-scenes mover. Personally, I think that they should have some minor level villains for a first movie but no major ones because I think it distracts too much from the origin movie; or possibly have the Rogues as an established villain team who inadvertently start some big disaster or event that the Flash needs to resolve instead. Separately, the Rogues are one-trick vills who can't really hold up to the demands of a big screen threat while as a team, they could be viable. As long as they don't make the mistake of focusing too much screen time on them instead of the Flash.
In the sequel is when they should start bringing in the big guns like Gorilla Grodd or possibly Abra Kadabra and have the Rogues play like a minor part.
Finally, in the finale is where Professor Zoom should be the big final boss.

@selras: Well Flash is getting his own TV show. In that you could probably consider the whole first season an origin story. Add onto that that he probably has the simplest origin out of all the JL members then do they really dedicate a movie to his origin too?
If WB could pull of a speedforce telepathic Grodd...my mind would explode.
The TV universe is making him into a metahumanape, which bums me out. What chances does the Cinematic Universe have :/

I think Rogues, Reverse Flash, and Grodd, in that order. It could have a similar formula to most modern CBMs. Intro to the character in first movie, darker sequel, and occupation of the city they protect in the final film (like TDKR).
I think there is potential for more than a trilogy because of the abundance of Flashs, though.

I love doing these. Gotta have more than one villain per film... since Rouges and all.
1st Film - Captain Cold & Heat Wave (hot n cold ya dig). With a small appearance by Abra Kadabra
2nd Film- Captain Boomerang and Mirror Master. With a small appearance by the Pied Piper.
3rd Film - Zoom (he gets the solo treatment)
I know I didn't include Grodd... I tried to find a spot to fit him, but he wouldn't work with the rouges.
