Volume 2, is a continuation of G.I. Joe: Cobra Mini-Series & G.I. Joe: Cobra. After issue 21st issue continues in G.I. Joe: Cobra Files.

Chuckles has completed his mission: Cobra Commander is dead! Long live... Cobra Commander? The Cobra Civil War heats up as the enigmatic council that runs the secret terrorist organization begins a competition between Cobra's upper echelon. Baroness, Destro, Krake, Khalikhan, Major Bludd, Oda Satori, Vargas, Tomax, and Serpentor compete to lead the ruthless Cobra. The task: kill as many Joes as possible. The person with the highest body count will don the mirrored helmet and become the new Commander. Who will it be?

Note: The original indicia listed as G.I. Joe Cobra: Cobra Civil War, and changed in issue #2 to G.I. Joe Cobra Vol. 2. At issue #13 the indicia changed to Cobra and dropped the Vol. 2.
