@DarkKnight96000: This is a great question! Given how Quantum Mechanics works in our universe there is almost nothing that he shouldn't be able to affect in our universe. But Anti-matter & Anti-energy (think Wildfire & the Anti-Monitor) may actually be beyond his direct control, according to the laws of physics. This would make a great potential future story.
Actually According to quantum mechanics he should be able to control antimatter as easily as matter, if he controls matter at the quantum level then that means he controls subatomic particles which are the same in both matter and antimatter. its the atomic(non subatomic) particles that are different.

The Quantum Field governs all matter and energy. That includes anti-matter (for it is still matter). Thus, he can control it. I don't see the difficulty anywhere.
