Bruce Wayne, who witnessed the murder of his billionaire parents as a child, swore to avenge their deaths. He trained extensively to achieve mental and physical perfection, mastering martial arts, detective skills, and criminal psychology. Costumed as a bat to prey on the fears of criminals, and utilizing a high-tech arsenal, he became the legendary Batman.
Well, Riddler is a genius. He is definitely number one at crafting and solving elaborate puzzles and mysteries. As such, I'd say his deductive skills are far greater than Clock King's.
But Clock King's true power lies in planning. He is an excellent strategist with a real knack for game theory. So I'd say that he may have Riddler beat by a slight margin in the planning area, given just how meticulous he is with exact timetables and doing research.
Seeing the two of them go head-to-head would undoubtedly make for a great story. But I'd say Riddler comes out on top. Clock King might have the edge in the planning phase, but my bet is that Riddler would be more likely to find a small flaw in Clock King's strategy and exploit it.
I'm not going to argue about who's the best or more clever. Both of them have great mind, great abilities to planning. I'd rather to see them in a story.
